Just for something to do, check to see how much/little slack is in your clutch cable. Also, see if you may have some mud or a piece of gravel behind the shift lever itself. Other than that, let it get about 500 more miles on it at less than freeway speeds. The manual calls for a 1200 mile (I think) break in, mine took until around 1800 for everything to seat in tight. Hell, my shocks, set on one, didn't even get soft riding two up until around 2500-3500 miles (can't remember which, didn't seem that big a deal).
Have fun, don't sweat it too hard, if it keeps having trouble, get a better service department to check it out for real.

PS: This is a good one for Frank. He's got more miles on his baby bike than all four of Lisa and my project/rider bikes combined.
